The "Subject" field in Email Plugin supports Hash Variables.
When you configure Reference ID Plugin, you could set the reference ID to a workflow variable. For example, assuming you have created a workflow variable named "refId" (without quotation marks), and you configure in the Reference ID Plugin to set the value to "refId".
In Email Plugin, you can display the "refId" workflow variable in Subject, but using #variable.refId#
